Hi Sean - as a Nikon shooter, I'm not qualified to help with the camera set-up! ;-P But this problem arises regardless of which camera brand you use. My workaround is to use Adobe Lightroom to manage and edit my photos. It has a handy feature that automatically renames every image file as it's imported from the camera memory card - I have mine set to rename every file with the date and time recorded in each file's metadata. This makes sure every file has a unique file name (images taken within less than a second of each other are given an additional identifying number), with the added bonus that I can tell when a photo was taken just by its file name. Of course, it requires that your camera's clock be set correctly ;)

Unfortunately, Lightroom isn't free - I think it currently runs for $100 or so - but it also has an abundance of other useful features. Just a suggestion, of course. It works for me!
